After running sudo ninja install the icon appears correctly in the system application menu, but doesn’t appear in the task bar, as shown in this screenshot. Is this caused by installing the app this way? Or is there some way to fix this?

My guess is that the LUbuntu launcher taskbar the application itself to specify it’s icon, and doesn’t infer it from the application’s launcher file.
This should be a quick fix as there is a property I can set on the window.

Solved with a quick assignment to icon_name.
